Isn't it possible the link simply broke for some reason?

Do you know where you save your artwork in Explorer?
First, please check the location where your artwork is saved.
CLIP STUDIO START displays a link from the save location, not the save location itself.

Most people who ask questions about files disappearing when using CLIP STUDIO's artwork management on Windows are quite new to computers.
Simply moving a file to a different folder will cause CLIP STUDIO's artwork management to display "not found," so it's honestly not very useful unless you intend to synchronize with CLIP STUDIO Cloud.

It's a good idea to create a folder for your artwork directly under the C or D drive and get into the habit of managing your artwork using Explorer.
Creating a shortcut to your artwork folder and placing it in an easily accessible location like the desktop makes accessing your artwork easier.
Explorer allows you to view clip files as thumbnails.

Simply double-click the project file to open it in CLIP STUDIO PAINT.

The following are possible reasons why CLIP STUDIO projects might show "not found" in Windows:

    * The file was saved in a folder with OneDrive sync enabled.
This includes folders such as Desktop, Pictures, and Documents.
In this case, it should be somewhere in your OneDrive folder.
    Turn off OneDrive sync.

    * Directly reading and writing to drives via USB, USB media, SD cards, or third-party cloud sync folders from CLIP STUDIO PAINT can easily corrupt your projects. The official documentation also does not recommend direct reading and writing to anything other than the internal drive.
Save your CLIP STUDIO projects to your internal drive.

    * The "not found" message can be removed by going to:
CLIP STUDIO > Gear icon > Maintenance menu > Rebuild project database

Also, if you open the artwork in CLIP STUDIO PAINT and save it with a different name, it will reappear in the artwork management.

However, simply moving the artwork makes it disappear, which is inconvenient for organization, so I hardly ever use the artwork management feature.

Its not that I dont know how to find files, or how to open them, it's the fact I have 50+ folders worth of commission works, gallery works and more, that the newest update 5.0.2, de-linked ALL of my files from the work/project space. Going through one at a time to re-link them would take hours if not a couple days.
This is why I bring it up.
It has nothing to do with me not knowing how to re-link them, I build computers, and work engineering.
But thanks very much for your input and advice.

I've been using CLIP STUDIO PAINT for many years, but personally, I've never encountered a "Not Found" error unless I manually deleted or moved files.

Is there any process you can think of that might have caused this?

I don't think relinking everything from scratch is necessarily the best solution, so you might want to consider other methods.

Since this has happened once, it's likely to happen again in your PC environment.

You'll probably replace your PC eventually, so I think it's better not to rely too much on this for managing your projects.

I vaguely remember there being a method to semi-automatically overwrite save using auto actions.

I think I saw something about this in a previous question's answer.

If you plan to continue using the project management feature, please submit a bug report to official support, clearly describing the issue.

Since they are the developers, they might be able to offer some helpful hints.

I updated it last night after I got done with everything, it installed no errors, closed it like normal. After work next day, All of them said not found. What I figured happened is it rewrote or installed new folders in base root directory (C drive and User Profile) where it wasn't originally installed, instead of the E Drive where it is installed and all my art stuff is, soooo it disassociated the art files from E drive, and it moved them to the new one, so now I'm having to go back and re-associate ALL of them one by one because CSP does not have a mass import ability for the work space.
It is definitely not my PC that is the problem. I work and build computers, I work on them all day as a Design Engineer as well. All hardware and software is functioning flawlessly after I ran checks to be sure. Also PC is definitely not old.
I did put a support help ticket in yesterday.
Thank you for your post and help, I'll look into the auto action thing you mentioned for sure! I appreciate you!
