can i change the opacity after the app confirmed the move?

I accidentally merged two of my layers when one of them was on the lower opacity. Unfortunately, I didn't notice until I reopened the program the next day, the program had already saved the result and the undo option can't do anything. Are their any other ways to fix the opacity problem?

It may not be exactly the same as the original:

    1) Copy the [Merged Layer] (*Make sure that everything except the [Line] is transparent)

    2) Set the [Blending Mode] of the copied layer to [Screen]

    3) Merge the two layers

Try steps 1-3 above to see if they make the lines darker. In my environment, it looks like the attached image (I borrowed your line art for explanation purposes)

Repeat steps 2-3 times until the entire line is darker. ←The lines may be slightly thicker than the original at this point.

(*Make sure to copy and save the existing file before trying*)

It might be a good idea to select only the areas with an uncertain opacity, copy a few layers, and then merge them at the right point.
