I can use the brushes just fine with my mouse, but whenever I use my pen it acts an eraser.
No, I did not press C by accident.
No, my brush does not change to transparent if I use my pen.
How can I fix this?

The Initialize button to the left of the tool icon at the bottom of the brush's Tool Properties palette.
